실사와 같은 컴퓨터그래픽영화로 가장 DVD다운 작품이라는 평가를 받고 있다. 실제 사람같이 보여 기술적 혁신을 불러 일으킬 차세대 애니메이션으로 관심을 모으고 있다. 원래 게임을 영화로 옮긴 것으로 게임의 창시자 사카구치 히로노부가 감독까지 맡았다.

서기 2065년 몇차례 과학혁명을 통해 큰 발전을 이룬 인류는 인간의 삶과 죽음을 분석하는 세계까지 넘보게 되었다. 과학의 신기원을 이룩한 인류는 어느날 보이지 않는 적으로부터 공격을 당하며 혼란에 빠진다. 정체불명의 괴생명체들은 지구상에 존재하는 모든 생명체로부터 에너지를 빼앗으며 멸종을 위한 전쟁을 펼친다. 이에 인류는 맞서보지만 보이지 않는 강한 적에겐 역부족이고 그들의 먹이가 되는 희생을 당한다.
소수의 인간만이 살아남고 과학 장비와 무기로 딥아이즈(DEEP EYES)라는 레지스탕스 조직을 만든다. 과거 전쟁영웅 그레이를 캡틴으로 보이지 않는 적과 맞서고 시드박사는 괴생명체를 감지할 수있는 발명품을 만든다. 무기와 발명품으로 괴생명체를 처치해 나가지만 이미 역부족이다.
한편 괴생명체를 연구해 나간던 여성 과학자 아키는 언어코드를 발견하고 그와 관련된 근원을 찾아 떠난다. 그러던 중 그레이와 조직을 만나게 되고 아키는 자신이 연구한 결과를 알려주며 도움을 요청한다.
결국 그레이와 조직, 아키는 함께 근원의 힘을 찾아 나선다.
